Well I finally got around to doing the final install on my Dana 30. I used dummy bearings and what not and had everything set right with good patterns. I pressed the new bearings on and set pinion bearing preload with the correct shims. I installed the carrier and now my backlash is .004 instead of .006 like it was.
Well I'm ready to throw in the towel. I took everything back apart. Put spool back in housing and put dial indicator on it. Doesnt even have .001 runout. Dressed the back of ring gear and reinstalled and torqued. Put dial indicator on back of ring gear and measured runout. measured .002 total. reinstalled pinion and set back lash.

Having it slightly towards the outside actually makes a stronger setup because you have more surface area for gear contact. If you set the pinion deeper, you are going to cause a sharp edge on the contact pattern on the left (root) side. Yukon and Standard recommend 6 to 10 thousands on the backlash for a D44.

To increase backlash, decrease the shim on the left and increase by the same amount on the right. That basically slides the carrier to the left, thereby increasing backlash.
